Rasterising a page is very much the last resort, you need to work out what elements in the PDFs are failing to rip, and either get your authors to create compatible files or preflight those features away.

If the layers consistently disappear, and they are real layers shown in the Layers palette, perhaps they are "no print" layers. Worth checking.
