You probably can't preserve fonts involved in transparency blending. Whether other fonts are involved is largely at the whim of Acrobat. Have you tried different transparency flattener settings?

Nobody can print in the way you used to any more, without regard to the software. You need to follow the instructions in the page. This is how you make a PDF via printing and Adobe software now.
