That's the absolute worst way to embed fonts since going through PostScript removes live transparency, color management, bookmarks, hyperlinks, etc. Yucck!  You are in many ways ruining the files, not cleaning them up.

Acrobat Preflight has a fixup for embedding fonts. Takes just a few seconds per PDF file. And if you have a bunch of such files, you can create an action for that.
